Default Illustration transparency printing problem

Can any one help in resolving Transparency layer printing from illustrator to Canon color copier CLC1100 with Z400e colorpass rip. the output comes with the rectangular border marks.as if its not fully transparent.We tried the flattening tool in illustrator cs. but the print comes with rectangular pasting marks.Pls help,
